I've copied across the whole of my old Multicharts folder in Program Data-TS Support
to my rebuilt PC, some files didn't appear to copy due to permissioning, will this be a problem

It depends on the folder that failed to copy.
Most possibly it was "TradingCenter" folder that was forbidden to be copied.
That means that your Order and Position tradker window records from your previous PC will be lost.
